trying to set up different customer portals based on the service provision to our customer organizations. the portal ideally will limit the kind of issues the customer can select from

You cannot set up different portals for each customer organization.
What you can do is limit who can raise a ticket in each of your service desks, that way the customer will only see portals they are allowed to raise tickets in.
