As you identified, when filtering, the nesting of issues no longer works,
This is a know issue. If you are interested, please watch and vote for this suggestion, describing the behaviour.
In the meantime, there is not much we can do to fix this ourselves.
As described in the suggestion, depending on what you are filtering on, you could try the grouping functionality instead and only look at the groups you might be interested in.

Is there a fix expected?
By the way, a few days ago at least the stories were right under the Epic in the list, and it disappeared. Is there any way I can get it back to this state at least?

Regarding to the fix, it is in Atlassian's hand. Are you saying that the stories were displayed under the Epic before you applied the filter? If so, the only option right now is to utilize the workaround solution of using grouping and not filtering until Atlassian addresses the issue.
